Whenever I try to boot up my save game in MGS, it says my memory card is “not formatted”. I have no clue what’s going on and I’m mostly new to emulating games.

Are you saving the game through the Save State option? You’ll see what looks like an old floppy disk 
icon inside of the player itself. You’d save the file to your computer and load it whenever you want to continue with your game.
